You didn’t name the antivirus you used to clean the PC, so we can’t know whether it is good or not. But the worst thing is that your problem is unlikely caused by virus.
If you run a scanner from this list:

esp. with spyware detection enabled, you’ll definitely find the module causing pop-ups to show on your desktop.
I suggest that you try Bit Defender or NOD32, but you may go for any scanner, they’re all free.
Sorry dude but your computer is NOT "clean", it is badly infected. That is why you are getting the phony warnings.
Phony pop-up alert boxes, background changes or "balloon" pop-ups from the tray (by the clock) about a trojan, virus or spyware infection and the attempt to sell you some useless software to "fix" the problem usually indicates that your computer has a Smitfraud infection. DO NOT DOWNLOAD OR BUY THE PRODUCT THEY TRY TO SELL YOU! IT IS SCAM. It is really extortion-ware, first they infect your machine, then they want $$$ to remove it.
Sounds like your computer may have a variant of this ubiquitous Smitfraud infection.
Almost all "general purpose","all-in one" spyware and virus removal programs such as AVG Anti-virus, Norton, McAfee or Spybot S & D cannot remove it, as you have already found out.

After running SmitfraudFix, to clean-up any remaining infection traces, scan for trojans,
