option 1: Now there is a tool to do all this for you in a few clicks!
Go to the Microsoft download site below and download this Windows service: "ClearIECache.msi". This will take care of it. It even gets rid of the stubborn stuff by going through the registry. Works well for me! Runs with IE 6.x.

option 2: If you don’t have IE 6 or just want to do it yourself, then run "regedit.exe" from the run menu, and search for the following tree location (use "Find…" from the "Edit" menu, or navigate manually):
HKEY_CURRENT_USER\Software\Microsoft\Internet Explorer\TypedURLs
and delete all the keys EXCEPT the Default key. Done!
Answer given by ‘classic’ works very well, you should try it. But if you want to clear history from the Registry directly, there is yet another way. Follow these steps:
1. From start menu click Run
2. type regedit in the run box and click OK
Now you are in registry editor. In registry editor, on the left,
you will see a tree structure that organizes registory categories.
3. In this tree expand HKEY_CURRENT_USER category (you will find a number of sub categories)
4. Now expand Software (again a lot of sub categories)
5. Now expand Microsoft
6. Now expand Internet Explorer
In Internet Explorer’s sub categories, find entry TypedURLs, when you select this entry, all URLs in your history will be displayed in right side pan, each as a separate entry. Now you can select any of the entry or entries you wish to delete and press Delete on the key board, or righ click and select Delete.
The entries you deleted, will not appear in the Internet explorer history. If you delete all entries, nothing will appear in Internet explorer history.
The same way you can add the new entry that will appear in the history. To do this, select any of the entry in right side pan, from menu click edit, new and then string value. give name to your entry url*. * mean the next number (url23 for example) and then press enter. now right click this new entry and select modify. A dialogue will open. Type in the URL you want to add to history and press okey.
This way you can edit registry entries for the internet explorer URL history.
I sum up the path in the registry that you will follow:
HKEY_CURRENT_USER -> software -> Microsoft -> Internet Explorer -> TypedURLs

In WinXP I go to Control Panel also, and use Performance and Maintenance, Free Up Hard Disk Space. THIS really wipes out those 30+ year Google + Yahoo cookies,(plus I go back in Windows Explorer, and delete those truly stubborn ones), and Internet History. Don’t put anything on my computer I don’t want, harmless cookies, or not.
Use CCleaner…
For best results, close all your programs until the Windows Desktop appears.
Then right click on the Internet Explorer icon on your Desktop until its menu appears.
Now left click on the word Properties until the Internet Properties Window opens for you.
Then locate the three buttons entitled: Delete Cookies, Delete Files and Clear History.
Now click on each button and select OK each time Windows asks if you want to delete these files.
Then click on the OK button at the bottom of the screen to exit the Internet Properties window.
Note: The above six step procedure will work for all earlier versions of Windows as long Internet Explorer 6.0 or higher is installed on that system. This is because Internet Explorer 6.0 now includes the new Delete Cookies button and its Delete Files button does a better job of really wiping out all Temporary Internet Files.
