I’ve been using Crap Cleaner for some time now, and never had any issues with the registry cleaner.
However…
Crap Cleaner is a good privacy manager, but it’s not a dedicated registry cleaner; meaning, it wasn’t designed to safely and thouroughly clean Windows registry (a daunting task to say the least). I Have 3 machines: one running XP Pro SP2, one running XP Home SP2, and one running Vista Build 5456. I have used the registry cleaner component on the XP machines, but not on Vista. It’s just not reliable anough to use on an OS that’s Beta itself.
Use Crap Cleaner’s registry utility if YOU MUST, but if you can avoid it, do so. A much better product is :

Tuneup utilities HAS a dedicated registry and does the job well.
the best way to safely use it is to save the registry when it asks, also spybot and Adaware don’t do the same as CCleaner and disk clean-up is nowhere close to being as good as CCleaner so yes use it.

The only way Ccleaner would mess up the registry is if someone deleted random files before they used it. It WILL NOT mess up your registry if you uninstall correctly. If you want to be careful you could always create a backup before you do it.
I would create a system restore point before doing the cleaner. That way if the cleaning software messes up the computer, you just need to go back to the system restore point and restart the computer.
