Those type of pop-ups are usually rogue programs that inflated "supposed" problems and install malware such as adware and spyware. Also, registry cleaners can cause problems if critical files that are reuired for a stable operating system are flagged and removed.

Yes, there are and I have what I think is a pretty good one that I have been using now for more than 2 years with no problems. It is Advanced Windows Care and it does much more than just clean or fix errors in the registry. It checks for security settings and overall system settings. Try it for yourself.
