The best free one is ccleaner in my opinion too, however if you need a better one I will highly recommend RegistryBooster which is Uniblue’s (Microsoft Gold Certified Partner) official registry cleaner. It does defragmentation, backup and restore, etc etc.
The message, that your registry is damaged is ad-ware and just want you to get there registry cleaner. Do not fall for that. When your registry would be damaged, I don’t think your pc would work. You can install CCleaner. CCleaner is not repairing a damaged registry, it is just cleaning it. Run both once or twice a week and you will be fine.

The "message" is probably a popup ad. If you see it only when you’re using Internet Explorer, turn your popup blocker on.
If you’re seeing it when you’re not on line, write down the exact error message you see and search Yahoo for it. You’ll probably find an exact match explaining what to do.
You shouldn’t really need a registry cleaner. If you find your system slowing down and your spyware cleaner doesn’t find anything, then you could consider one. But I wouldn’t trust a free registry cleaner anyway. You get what you pay for in this instance.

It’s freeware, easy to use, and automatically looks for updates for the program.
I am not sure how well a free program is going to work on fixing an actual problem with your registry. You want to be careful as playing around with the registry can result in some major problems if you are not sure what you are doing.
Depending on what operating system you are running an alternative you could try would be to do a system restore, and restore your computer to an earlier time before the reg problem happened.
