One that doesn’t delete registry entries – IOW, not using one. Which entries shouldn’t be cleaned out depends on how you’ve used the computer.

It depends on what it deleted. By reinstalling the program if it’s a program you installed, by wiping the computer out and reinstalling Windows (and all your programs) if it’s something critical to Windows.
Playing with the registry – at all – should be left to people who know what they’re doing. One error and your computer becomes an expensive door stop.
Do NOT use a registry cleaner. There are none that will guarantee not to delete the wrong thing, and they don’t make any appreciable difference in machine speed.
The Registry, although a big file, is structured to minimize searches (I think, in fact, that it was so designed because its predecessor, the win.ini file, was getting too big and it was not efficiently structured).

If your computer is running good now then a registry cleaner will not help at all.
In fact using a registry cleaner can be very risky. Some of them do harm by removing important system files so your computer will not even boot up at all. In that case you usually end up reinstalling the entire operating system and losing your data files, music, videos and photos.
I have tried a few registry cleaners and that’s what happened to me.
There are only two apps that I use to keep my computer cleaned out and running fast.
CCleaner and Glary Utilities. Both are free downloads and have done no harm to my systems in over three years.
For a firewall I use the standard Windows firewall. I know there are others but the windows firewall works for me.
To protect against addware and spyware I use Spybot S&D. It is free and has real time protection (called Teatimer by Spybot).
To protect against malware I use Malwarebytes. Do an update and manual scan weekly.
Malwarebytes is very good at finding and removing trojans and some viruses. It also is a free download.
For an antivirus application I use Microsoft Security Essentials on one computer and Avast on another computer. MSE is a free download, updates often (automatically in the background) and has good reviews in computer magazines. MSE has done a good job for me for eleven months,
Avast also is free, updates daily and has done a good job for me for about three years.
My advice; forget about the registry cleaner just keep the junk files cleaned out.
